I've got both types. The brown ones resulted in much lower statistical values. 
Actually do have both but only used the brown. I'll leave it to someone else to experiment with both.

Might have to try some of those brown filters.
Where did you buy yours?
Have you done a burn test on a section of one to see how much crud is let behind?

I used the Melitta brand Brown filter paper. It's embossed with small dimples and ripples so it will measure 0.005” if the wide portion of a vernier caliper is used. Using the thin portion of the blade and measuring between the dimples the paper is 0.002 to 0.003” thick. The white stuff I have is 0.002” thick and is not embossed.
Due to Lumpy’s question I just burned up identical pieces of both. The white paper left almost nothing behind. The brown Melitta filter left more, but in contrast to the white it punches out cleanly with my hole punch, which is not the case with the white stuff. So I’m sticking with the Melitta brown.

Wayne-I use a BACO punch that screws into your reloading press like a die does.
I have found with the white CF paper, if you fold the CF paper over to where you punch about a dozen wads at a time. You get really good results.
I'm going to get some of the brown CF filters and give'em a try.

I have the same bench mounted punches. I could use the .40 caliber punch when loading .45-70 but the .40 cal punch is too large to punch out under powder wads for my .40-65. It works great for over-powder wads but I want to be able to drop the under-powder wad in to the case and let it flutter down to the bottim, not having to shove it down with a dowel. I have a cheap plier-type hand punch that works great on the brown CF filters. I can punch out a years worth in a few minutes.
By the way, when punching several layers at one time with the bench mounted punch or even with my hand punch, the layers tend to stick together & are a pain to separate since they are so thin and flexible.

Put the punch outs in a good sized pill bottle and shake the crap out of it for a bit.
That does a good job for me in separating the pieces of paper.
Don't fill the bottle more than 1/3 full-

I've done that but still get some stuck together so have to pay close attention checking when using them.
